[cleanup] Phase 2c: Remove terraphim_repl, consolidate CLIs

Summary

Remove the 87-LOC terraphim_repl crate (subset of terraphim_agent). Remove nested terraphim_settings duplicates.

• Remove crates/terraphim_repl/ directory
• Update workspace members in Cargo.toml
• Remove nested crates/*/crates/terraphim_settings/ duplicates
• Update .release-plz.toml

• cargo build -p terraphim_agent --features repl-full succeeds
